Payment Gateway Slovakia & Czech Republic: 2026 Fees

An independent comparison of payment gateways for online stores in Slovakia and the Czech Republic: fees from official price lists, payment methods, payouts, Shopify, Shoptet and WooCommerce integrations, and a cost model.

Illustration: a payment card, a phone with Apple Pay and a table of fees from several payment gateways.

Short answer

A payment gateway for an online store in Slovakia costs roughly 0.67% to 1.5% per payment for standard EU consumer cards in 2026: Comgate Profi 0.67% + €0.04, GoPay 0.95%, ThePay 0.79% to 0.99% and Stripe 1.5% + €0.25, according to the price lists of 3 November 2026. On Shopify, a store registered in Slovakia also pays Shopify's third-party transaction fee (2% on the Basic plan, 1% on Grow), because Shopify Payments is not available in Slovakia, while it is available to companies in the Czech Republic, Germany, Austria and Switzerland. On Shopify, Apple Pay and Google Pay come with Shopify Payments and Stripe, not with Comgate or GoPay.

All prices come from the providers' official price lists and documentation as of 3 November 2026, in the provider's own currency: euros for the Slovak price lists, Czech koruna (CZK) for the Czech ones. Contract and bank gateways that do not publish a price list are marked as individual. The article does not compare support quality or payment success rates, because no independent data on them exists. The full Shopify guide for Slovakia and the Czech Republic is in Shopify in Slovakia and Czechia, the monthly running costs of a store in What a Shopify store costs in 2026.

Payment gateway fees in Slovakia and the Czech Republic, 2026

Almost every gateway starts with an introductory offer. For a budget over the coming years, the regular rate that applies once the offer ends is what counts, so the table lists it first.

  • Comgate Start is for merchants who have not accepted cards before: for the first 6 months, card payments up to €2,000 a month are free, above the limit they cost 1%, and from month 7 the Easy price list applies. The Easy and Profi offers run for the first 3 months or up to a volume of €40,000; after that, Easy costs 1% and Profi 0.67% + €0.04.
  • GoPay Start makes card payments free for 6 months up to €2,000 a month, then 0.95%. Each settlement to the bank account costs €0.50 and a chargeback €41. In Slovakia GoPay charges no fixed fee per transaction, and the rate does not change with turnover. The tariff names stay as GoPay uses them: Rast in Slovakia and Růst in the Czech Republic, both meaning "growth".
  • ThePay sets the rate automatically based on the previous month's turnover. A payout to the account costs €0.40 and the minimum fee per transaction is €0.20.
  • Comgate charges €0.20 per refund and €40 per chargeback; card payments in another currency carry a surcharge of 0.15%.
  • Stripe charges €20 per dispute (chargeback).

A store registered in the Czech Republic is priced under the Czech price lists in koruna. Shopify Payments is available there, and Česká spořitelna publishes the price of its bank gateway.

"Bank buttons" are buttons for an online bank transfer straight from the customer's bank. Neither Twisto nor Skip Pay has its own app in Shopify's payment provider directory; on the Slovak and Czech market they are offered through gateways, mainly Comgate, or as Shoptet add-ons. Revolut offers cards, Pay by Bank and Revolut Pay, PayPal its own wallet and card payment without an account.

Which gateways officially integrate with Shopify, Shoptet and WooCommerce

An integration means installing an app or plugin is enough, with no programming. Where there is none, a custom API integration or a third-party module is needed.

"No" under Shopify means the provider is not in Shopify's payment provider directory and no official app was found. "No" under Shoptet means the gateway is not in Shoptet's catalogue of payment add-ons. Shoptet also lists add-ons for Global Payments 2.0 (GP webpay), Pays, PayU, Skip Pay, PlatímPak and others, and ČSOB and Tatra banka offer WooCommerce plugins. A comparison of the platforms themselves is in Shopify or WooCommerce.

Contract and approval: every gateway requires a contract and a check of the company, because the provider is liable for the payments towards the card schemes. Comgate and ThePay sign contracts online, GoPay states a launch within 3 days, Shoptet Pay first payments within 24 hours. tatrapay+ requires a business account at Tatra banka, ČSOB a contract signed at a branch, and GP webpay a contract with the bank, which sets the price. Shopify Payments in the Czech Republic checks personal and business details at activation.

Bank gateways: Tatra banka, ČSOB, Česká spořitelna, GP webpay

  • Tatra banka tatrapay+ combines bank transfers, cards via cardpay with Apple Pay, Google Pay and Click to Pay, card storage and the Na splátkyTB instalments. It requires a company in the Slovak commercial or trade register, a business account at Tatra banka and a contract. Plugins exist for WooCommerce, PrestaShop, OpenCart and Magento; for Shopify the bank states "pripravujeme" (in preparation) on 3 November 2026. The product page does not publish a price.
  • ČSOB in Slovakia offers a gateway with Google Pay, FastPay card storage and plugins for WooCommerce among other systems. The contract is signed at a branch, and according to ČSOB payments are usually credited the next business day. The price is in the bank's fee schedule, not on the product page.
  • Česká spořitelna runs the GP webpay gateway together with Global Payments and publishes its price: 1% for consumer cards from the Czech Republic and the EU with a flat fee of CZK 249 a month at turnover up to CZK 100,000, 2% for business and non-European cards, free setup. The gateway has Apple Pay, Google Pay and plugins for Shoptet, WooCommerce and other systems. For bank transfers the bank recommends combining it with its Platba 24 service (Czech for "Payment 24").
  • GP webpay from Global Payments Europe is provided by banks in the Czech Republic, Slovakia, Austria and Romania. The price and terms are set by the bank with which the merchant signs the contract.
  • KB SmartPay, a Komerční banka company, offers the GoPay gateway for online stores.

A bank gateway suits a store that already holds an account at that bank and wants a single partner. The downside is that prices are often not public, and none of these bank gateways has an official Shopify app yet.

Interchange++ or a fixed rate

Every card payment has three components: the interchange fee, which goes to the customer's bank, the card scheme fee of Visa or Mastercard, and the gateway provider's margin. Under interchange++ (IC++), the merchant pays these three components separately, and the final price changes with every payment depending on the card type. Under a fixed (blended) rate, one percentage covers everything and the provider carries the risk of the differences.

  • EU cap: Regulation (EU) 2015/751 caps interchange at 0.2% of the payment value for consumer debit cards and at 0.3% for consumer credit cards. Business cards and cards issued outside the EEA are not covered by this cap, which is why price lists charge more for them.
  • Fixed rate: Comgate explicitly states fixed final prices and does not pass changes in card scheme fees on to merchants. GoPay charges a flat 0.95% regardless of the payment type, Česká spořitelna 1% for all methods with consumer cards.
  • Combination: ThePay charges EEA consumer cards a fixed percentage and business and non-European cards dynamically, based on the actual interchange and scheme fees. Barion offers the fixed rate only when the average basket is above €25 and the share of business and foreign cards is below 2%; otherwise the merchant moves to IC++. Stripe offers IC+ in its Custom package for large payment volumes or specific business models.

For a small or mid-sized store with domestic customers, a fixed rate is clearer and easy to compare. IC++ tends to pay off at high turnover with a large share of cheap debit cards, when the merchant can negotiate a low margin.

Payment gateway on Shopify: third-party fee, Shopify Payments, Apple Pay

Third-party transaction fee: for every payment through a third-party provider, Shopify charges its own fee on top of the gateway's fee. According to Shopify's price lists for Slovakia and the Czech Republic of 3 November 2026, it is 2% on Basic, 1% on Grow, 0.6% on Advanced and 0.2% on Plus. Manual methods such as cash on delivery or bank transfer do not carry it.

Shopify fee for third-party payment providers
PlanFee per payment
Basic2%
Grow1%
Advanced0.6%
Plus0.2%

Shopify Payments: Czech Republic yes, Slovakia no. Shopify's official list of 41 Shopify Payments countries includes the Czech Republic but not Slovakia. A company in the Czech Republic using Shopify Payments pays no third-party fee, and PayPal is exempt from it as long as Shopify Payments is the main provider. A company in Slovakia cannot activate Shopify Payments, so the fee applies to every card gateway and, under the same rule, to PayPal as well. Shopify processes multiple currencies in one store only with Shopify Payments or Adyen; with any other gateway, all customers pay in the store's default currency.

For stores from Germany, Austria and Switzerland: all three countries are on the same list of 41 Shopify Payments countries checked on 3 November 2026, so a store registered there avoids the third-party fee in the same way as a Czech one, while the gateway prices in this article come from the Slovak and Czech price lists.

Apple Pay and Google Pay on Shopify require a card provider that supports them on Shopify, SSL on the domain and compliance with Apple's rules. Apple Pay for subscriptions works only with Shopify Payments. Shopify charges nothing for Apple Pay or Google Pay themselves.

For a Slovak Shopify store that wants Apple Pay, the proven route is therefore Stripe, often combined with Comgate or GoPay for bank transfers and domestic cards. On the Basic plan the Shopify fee is 2%, which is more than the gap between the cheapest and the most expensive gateway in the tables above, so at higher turnover the choice of plan matters as much as the gateway.

Calculation: what a payment gateway costs at €10,000 and €50,000 a month

A model example, not a real store: Shopify Grow plan, average order €50, which means 200 payments at a turnover of €10,000 and 1,000 payments at €50,000. All payments are made with EU consumer cards, the rates are the regular ones after the introductory offers end, GoPay settles once a week, and the amounts exclude VAT, refunds and chargebacks.

For a company in the Czech Republic, the same turnover converted at the Czech National Bank (ČNB) rate of 3 November 2026 (CZK 24.340 per euro) is CZK 243,400 and CZK 1,217,000, with an average order of CZK 1,217.

  • On the Grow plan, Comgate Profi comes out cheapest in the model even with the Shopify fee; Shopify Payments costs about CZK 1,400 more at the lower turnover, but brings Apple Pay, Google Pay and multiple currencies.
  • On the Basic plan the order flips in the Czech Republic: Comgate Profi costs 1,830.78 + 4,868 = CZK 6,698.78, Shopify Payments Basic 1.9% = 4,624.60 + 1,300 = CZK 5,924.60.
  • In Slovakia the Shopify fee makes up more than half of the payment costs with Comgate Profi: €100 out of €175.
  • Without Shopify, for example on WooCommerce or Shoptet with an external gateway, the Shopify fee disappears: in the Slovak model Comgate Profi would cost €75 and €375.
  • A real card mix raises the costs. Every business or non-European card costs 2% to 3.4% with Comgate, and a premium card costs 2.8% with Stripe.

Cheapest and best payment gateway for Shopify in Czechia and Slovakia: what matters

On 3 November 2026, the lowest published regular rate for EU consumer cards was Comgate Profi's 0.67% + €0.04 (+ CZK 1 in the Czech Republic), and at a turnover above €40,000 a month ThePay's 0.79% with no fixed part. The cheapest start comes with Comgate Start and GoPay Start, which let a merchant who has not accepted cards before take payments up to €2,000 a month free for 6 months (in the Czech Republic GoPay for 12 months up to CZK 50,000). A low rate is not enough, though, if the gateway lacks the methods needed on the platform in question.

  • Platform: on Shopify, a store registered in Slovakia often pays more in Shopify fees than to the gateway itself, so plan and gateway have to be calculated together.
  • Card mix: a store with many business customers or buyers from abroad compares the rates for business and non-European cards, not just the headline rate.
  • Order size: a fixed fee per payment hurts small baskets; on a €10 basket, Stripe's €0.25 adds 2.5%.
  • Monthly and other fees: the monthly flat fee below the turnover threshold, and fees for payouts, refunds and chargebacks.
  • Methods: Apple Pay, Google Pay, bank buttons and pay later can add more completed orders than a 0.3% rate difference saves.

Checklist for choosing a payment gateway

  1. Establish the company's country: Shopify Payments is available in the Czech Republic, Germany, Austria and Switzerland, but not in Slovakia.
  2. Identify the platform, Shopify, Shoptet or WooCommerce, and whether the gateway has an official integration for it.
  3. On Shopify, add the third-party fee for your plan: 2%, 1%, 0.6% or 0.2%.
  4. Compare the regular rate after the offer, not the promotional one.
  5. Estimate the share of business and non-European cards and their rate.
  6. Check whether the gateway offers Apple Pay and Google Pay on your platform.
  7. Decide whether you need bank buttons, QR payments and pay later (Twisto, Skip Pay, instalments).
  8. Look at the monthly fee and the turnover threshold above which it is waived.
  9. Find out the fees for payouts, refunds and chargebacks.
  10. Check how fast the money reaches your account.
  11. When selling in both euros and koruna on Shopify, keep in mind that an external gateway charges in one currency only.
  12. Prepare the company documents for the contract and the checks; for a bank gateway, also an account at that bank.
  13. Before launch, test a payment, a refund and the customer's return to the store.

Setting up the gateway, running test payments and ordering the methods correctly at checkout are part of building a store. In a Shopify store by Alpinefy, starting from €4,000, choosing and setting up the gateway is part of the project; Alpinefy is not a VAT payer, so the price is final. If a store is already live and payments are not being completed, an e-shop audit checks the checkout and the payment methods.

Frequently asked questions

Which payment gateway is the cheapest in Slovakia?

According to the price lists of 3 November 2026, Comgate Profi has the lowest regular rate for EU consumer cards at 0.67% + €0.04 per payment, and ThePay charges 0.79% at a turnover above €40,000 a month. GoPay charges a flat 0.95% and Stripe 1.5% + €0.25.

How much does Shopify charge for an external payment gateway?

According to Shopify's price list for Slovakia of 3 November 2026, the third-party transaction fee is 2% on Basic, 1% on Grow, 0.6% on Advanced and 0.2% on Plus. It is charged on top of the gateway's fee, except for manual methods such as cash on delivery.

Does Shopify Payments work in Slovakia?

No. Shopify's official list of 41 Shopify Payments countries on 3 November 2026 includes the Czech Republic, Germany, Austria and Switzerland, but not Slovakia. A company in Slovakia therefore uses an external gateway such as Comgate, GoPay or Stripe and pays Shopify's fee of 2% to 0.2% depending on the plan.

Does Apple Pay work on Shopify through Comgate or GoPay?

No, according to Comgate's guide and the GoPay app listing valid on 3 November 2026, these gateways do not process Apple Pay or Google Pay on Shopify. On Shopify they are offered by Shopify Payments, which is not available to companies in Slovakia, and by Stripe Card Payments.

How much do card payments cost at a turnover of €10,000 a month?

In the model of a Slovak company on Shopify Grow with 200 payments of €50, Comgate Profi costs €175 a month, GoPay €197 and Stripe €300, including the 1% Shopify fee (€100), according to the price lists of 3 November 2026. At €50,000 it is €875, €977 and €1,500.
